Update: I was able to get my debug configuration set up to attach while the target is running. I discovered (and this is the case after flashing too) that I'm getting CLA1 write access violations to EPWM->CMPA (0x406B, the register I'm trying to set for my duty cycle). It seems like this note from page 145 of the reference manual might be clarifying what's going on: If I'm interpreting that comment correctly, having the debugger attached allows the CLA to bypass write protections. I'm guessing power cycling the processor resets this, which is what I've been fighting. But I'm not totally sure why I'd be getting CLA1 Write Access violations if CLA1_ACC in EPWM1_AC Register shows the CLA has full read/write permissions.
